I am going to make new websites, in the same niches of those that were hit by penguin.
Even that the websites recover from penguin, it will be good to have more than one website targeting the same keyword and niche.
My question is. Should i wait for the finish of penguin 2.1, to lauch the websites, or should i do it right now.

I am building now. I don't think there would be any reason to wait. What is done is done as far what will happen this update. As someone on another forum mentioned, these updates are not run in real time.

Another question, i have right now, is if i should put the new websites under the same ip address of the afected websites?

I think there will be different opinions about reusing the same IP. If you are on shared hosting, without a unique IP then I personally would not worry about it - I would use it.
If this is a unique IP/VPS/dedicated etc and you are going to invest a lot of time/money into a site then I would be more cautious.
