Is there any way when creating new project to set up a filter that checks if link to my site is already present on that site, or SER is automatically checking for this?

There is option to "Avoid Posting URL on Same Domain Twice" does this.

Before posting, it is checking that by default. It will not place a link on the same URL (e.g. Blog Comments).

But If I have 2 different projects for mysite.com and mysite.com/subpage will it create links for both of the pages? For example will it post a link to my mysite.com/subpage on site where a link to mysite.com was posted.

it will post it if you checked to verify exact url.
