Using Indexer

What is the best way to run gsa and indexer and what I mean by that is. GSA sends the links to Indexer, is it best to turn off gsa so indexer can catch up sometimes, or just leave gsa running? I ask because gsa built about 30k links in 18 hours and indexer is still catching up... Thanks
