1. Options=>Submissions=>Configure=>Options=>threads

and this:

2. Options=>Submissions=>Configure=>Options=>Timeout

How is #1 different than the threads in the options screen?

    You mean there are different options for proxy timeouts and the timeout on the submission tab? Well yes, thats because you can set a lower timeout for proxy testing to make sure it is not accepting slow proxies. Same for threads, proxy test options are independent from the rest.
