Do you tick "try to skip creating no follow links" ?

So after some time I realized that two sites has 500 no follow links and 10 do follow links and one site went to 92th spot. 
I thought GSA SER will recognize if site has more no follow links than do follow because from my experience ratio between do follow and no follow links were good but now on new projects it is a bit weird. Now I hope my new sites aren't fuc*ed up.
