Protect Modified Engines

A way to protect engines which have been altered. Many of my engines are modified and I don't want them to be over written when I update the software.

u have to change engine type ("modified engines" or however u want), then a new folder appears and they dont get changed

What have you modified? Can you give us some ideas...
