    It would probably be very nice if links from the site_list-identified file, when used, were moved to the corresponding files and removed from site_list-identified. And when empty, a new site_list-identified file could be loaded

    sites are added to the other lists as well when e.g. verified or submitted. Removing them from identified is not a good idea.

    How can I know that the base identified has been completed completely?

    you can not know. You can only see it in log when nothing moves on or when you get a message that no target urls are found.
    If you want to make sure all are used, right click on project->import target urls->site lists
