Does this mean that if the site cant index deeplinks then it will be worthless for indexing your backlink if its not a root domain- which non of them will be cos they arent your sites?

ie it should be on all the time in that case?

    Well sometimes it helps to just use the domain/root URL and give search engines a sign that they should start indexing the whole domain again. It helps and I would not just rely on the deep indexing links.
